If the bolt is threaded all the way to the head you only have the shear  
strength of the root diameter of the thread.  If you are working with a  shear 
strength problem, and design for 1/2 dia bolt, you design the part so that  the 
shear is in the major diameter of the bolt  (1/2)  To thread a 1/2  hole, you 
will drill about a 7/16 hole, this is the root diameter of the thread  ans is 
all you have available in a 1/2 bolt.  This also works in the  tension strength 
too.  Of course if you over design all connections by 50%  you have no 
worries.    Also in a wear situation, where the  connection will pivot, the major 
diameter of the thread is a little smaller that  the true size of the bolt....
