I too am a big proponent of having all the manuals, especially the parts.  I
have gotten out of the habit as it has become expensive and the newer stuff
from Kubota rarely /or  doesn't break in the non-professional hours I
accumulate.  When I first started experiencing short term lack of power that
temporarily healed when briefly stopping mowing I knew it was fuel.  I
needed to go to DMV so I used a different Kubota dealer to get the filter
than normally used.  I think my normal dealer  would have asked me which one
I wanted or if I wanted them both.

I try to go online and get complete manuals for all of my equipment. Handy
having them as  pdf's so that I can print the pages that I need.

I find the little owner's manuals these days are pretty poor.  But I also
find many manufacturers make the full service manual available in PDF.

fact, it says something like "if engine loses power, change the fuel filter"
no verbal hint of more than one.  In scheduled service, it only shows the
location of the second filter.  Admittedly, the first filter isn't that hard
to find,  but you  do have to be looking for it.

Does the manual contain some kind of service schedule?  If so, does the
schedule mention both filters?

Kubota engines with 2 fuel filters are not pervasive but also not rare.  I
have a 23 HP Kubota front mower with two filters. One is close to the
injector pump and there is also one not so obvious closer to the fuel tank.
Eventually the not so obvious one plugs and much more than one hair must be
pulled from the head.  I personally didn't pull enough hair and thought I
needed to call Kubota mobile service which showed up with two different
filters.  One more lesson learned.

You are saying this skid steer loader with Kubota engine has two fuel

No , I was told its a kubota in  a bobcat excavator .   I helped change the
filter on the rear of the frame by the access door but evidently theres a
second one .

; They got the excavator  running again , tracing the problem back to inline
screen in the fuel  system . They rigged  a auxiliary tank and it ran well
so they loaded  it onto their trailer and took it back to the shop . Now
that its  inside time to tear it apart and remove the tank and lines to
clean  them out .     Just prior to this happening  Mathew had bought an old
fuel tank off a neighbor and set it outside the shop , previously they  had
been using plastic cans .      Ivan
