[AT] Ford 6000 injection pump

I am still struggling with getting this stupid thing to start.  I bought an IT manual for it and have been going through the steps to get the injection pump in time.  It does not line up with the timing marks so I'm hoping that is my problem.  What I need help with is there is no way for me to line up the timing marks between the crankshaft pully, and the injection pump, as they are too far out of alignment to even get close (I suspect at some point someone took it apart and put something together wrong).

Has anyone ever tried to time one of these things?  I know something is wrong, but don't know what to try next (i.e. what should I take apart first?)  How do you tell when the #1 piston is at top dead center on a Diesel?  Is there anyway to know if the gears are installed wrong, the pulley, the injector pump, ect.  I really, really hate to tear the whole engine down if I don't have to...
